use hintbrushes instead of areaportals ;)
i think the easiest way to help is if you post your complete hammereditor compile changelog. I am quite sure you have a leak in your map.
i have 5 areaportals on my map.
i only have one leak, dont found anymore, it is located in the "Sky camera" on the 3D skybox here:

also the only error i found on the log file, is this:

It seems to me if you have 5 of them it looks like none of them are sealed properly.
43975, 43958, 44009, 43932, 43988
These are the brush names of your 5 portals. You can see what brush it is by clicking "view" -- go to brush number
When it says they are not touching 2 areas that means you can some how use your mouse in hammer and go from one side of your area portal to the other without going through brushwork. Or in real life air can pass through from side a to side b without going through the portal or brushwork
Note that any func_detail or displacements do not count, so when you are trying to fix portal leaks unclick func_detail, props, displacements, and point entities in the vis window so you can find the leak easier.
The other problem with portals probably should be addressed too.
If a portal touches more than 2 areas it means that there is brushwork that touches the portal other than on the 2 ends. Some brushwork can be touching the area portal but if it closes off a 3rd area then it will error.
The best way to think of that is using a bucket and turning it upside down, if you put it in water, air will still be air traped in the bucket. So instead of there being room 1(air) and room2(water) there is a third room(bucket) if you turn the bucket side ways it doesnt trap air or water. there for if there is brushwork that does not trap air from the portal then you safely place brushwork in the portal

I've had this error as well. What happened is that your areaportal isn't bordered on all four sides by a brush. For example, it might be bordered by a displacement or entity on one side. If you have more than two portals in your map that are like this, you'll get the error.

I think if your map is not sealed (i.e. if you have a leak), you will get phantom areaportal problems, I would try to make sure the **leaked** message does not show on compile.....after that, maybe cordon compile until you find the affected area if the above suggestions from the other posters does not seem to be the problem.

Don't forget to use the pointfile to help you find your leaks. It may save you some time.
